Using an E3 ubiquitin ligase CRISPR/Cas9 screen, we identify FBXL4 and VHL as the major suppressors of mitophagy. We show that these converge on the regulation of NIX expression through different mechanisms. FBXL4 regulates NIX stability and this is likely the major defect associated with FBXL4 mutations leading to mitochondrial depletion syndrome.
